I gotta say, the old threaded view style system is VERY difficult to search correctly.
As someone who frequents alot of message boards, I find that the modern style boards that work like relational databases are easy on the eyes, easy to set up, easy to search.
The things you mentioned you wanted to add to the forum are readily available in those formats. Particularly reserved names and better searching capabilities.
I've never had to back up a threaded board, so I don't know how the database looks. I do know that other forum software is VERY easy to do incremental nightly backups to and the server load and space required are minimal.
My only gripe is the archaic nature of threaded boards. It's very... 1988. The auto-moderation seems like a nice feature, if a bit diabolical. As a former moderator for the VortexMediaGroup (over 250k users and almost 2.5 million topics), we couldn't rely on things like auto-moderation. That's why we had like 50 moderators. Not only that, but because of the effectively top loading and interchangability, they were able to merge 6 of their forums into one giant relational database with hooks that allowed one single username/password for all of those forums
