I made custom strut extenders for the Thule fairing to mount on my 1997 900SE/2002 9-3SE. The rubber edge sits on the upper edge of the windshield - works very well. Did the same for my 2002 9-5 Aero wagon but theextenders are 20" long! Still works great though.
Not familiar with the rack for the '06 9-3... the mounting points on the <'02 models are fixed front-to-back.
