You cannot install a soft top without putting the top up and down to test it. But, I would not think that manual operation - if they knew how to do it- would damage the hydraulics. Also, the fact that the top did not work before could have been the hydraulics... but it's hard to say. I think you need to talk to the shop people fast before the guy who did the work forgets about your specific car.
Also, they should have noted that it did not work - unless they broke it and conveniently forgot to mention it. Was there anything on the paperwork mentioning that it was broken? If not, that plays in your favor... shops that find broken things are very careful to mention that. Any shop that does top work would be very careful because of the cost of top repairs.
Have you talked to the shop people that did the work and asked them about it ? I would find out what is wrong with the existing hydraulic units and argue about it.
FYI - post on the NG900/OG9~3 board about this - a guy named swedecar knows a lot about tops and what is typical for wear, etc.
