In addition to pokeyjoe's suggestions, I've always loved hanging out in Balboa Park. Not only is the Zoo located there, but lots of museums, gardens etc. I would stay nearer the Gaslamp (Shelter Island is still a great place) only because you will have more options for things to do right there and it won't be hard to get around. A quick trolley ride up to Old Town is always fun, however I have not been there since the Bazaar del Mundo ownership changes. As far as beaches, Ocean Beach has a small community feel to it,quite relaxing. Mission Beach has the boardwalk, shops and is fun from a family perspective. Pacific Beach is more for the surfing, sunbathing group with a lot of bars and clubs off of Grand and Garnet. Check out La Jolla Coves for the sunset. Beautiful there.
I recently moved from San Diego, so I still see it as a resident rather than a visitor, but all in all you can't get bored. I also do not suggest Tiajuana. Go further south to Puerto Nuevo or Encinada if you really want to experience Mexico. I wouldn't stay at the beaches just because most of the things you'll do is more in downtown or Mission Valley.
