First of all I have never used Aperature, but I am a heavy Photoshop user. When I start with images in iPhoto I export them to a folder so i know I'm not going to lose the original. Then I can alter them any way i choose from that folder. After which you can import it back into iPhoto so that you have both.
As a graphic designer by profession I keep all my projects separate by folders labeled by date so I can keep track of versions easily. It is a good practice never to throw away the original no matter what. You just never know. The other thing is that the more changes you make the more information is lost.
So in your case, I think it is more of a practice of habit how you use and save your projects. I'm sorry this isn't really the answer you were looking for but merely a suggestion that might help you in the long run.
