Some of the transportation-related exhibits (including cars and trains) at Deutsches Museum have been moved to another location toward the west, near Theresienwiese. When I visited in 2006, the new exhibits were not fully open, but hopefully they will be by now. The Hofbräuhaus (or its beer garden at Chinesischer Turm/Chinese Tower in Englischer Garten) is a great way to cap off an evening.
In Berlin, the Haus am Checkpoint Charlie museum is a sobering history lesson, and there's a special tour service where you get to drive around the city in a vintage East German Trabant! I also found it fascinating to walk along the East Side Gallery, a preserved section of wall near the Ostbahnhof, and there are fabulous views from the Bundestag (Parliament) and Fernsehturm (TV Tower). There's also the Bauhaus Museum with classic examples of architecture and industrial design.
Obviously there are plenty of other sights in both cities, so it's up to you what you're most interested in seeing!
