If your indie bought the pump, then it should be his problem; my guess is that you bought it - ugh! Of course you did follow his recommendation on which part to buy ("I've done XXX of these with no failures"), so .....
In any case, it seems that he should cut you some slack on the price, but that's up to him. It also seems that his labor costs are quite high and/or he is not the expert at VW/Audi that he claims to be. For the recent timing belt/water pump/thermostat job on my 2001 A6 2.8 V6, I found a guy locally who had been an Audi dealer tech and has done hundreds of these jobs. He borrowed a bay in his buddy's shop after hours and completed the entire job in 1 hour and 45 minutes, which included 10 minutes of looking for the special fan removal tool - I was shocked! He did the job without removing any part of the front of the car, and did some of the work sitting on the front bumper and reaching in behind his back ("Your wrist only bends certain directions"). I wrote up a long post about this but for some unknown reason the Saabnet filters rejected/erased it a couple of times (which is one thing that I really dislike about this site).
