I think part of the issue may be the residual you are using. Promotional lease deals are often low mileage (e.g. 10K/year) which boost typical residuals.
Using a higher residual like 54% (assuming 36 months, and GC 4x4) will bring the two payments closer together.
There are also no doubt some factory incentives (subsidizing) factored into the Jeep figure.
2014 Grand Cherokee Limited 4x4 with $39,490 MSRP
On jeep.com with $3,949 down it was $371/month
On cars.com with similar data and zero money factor, it was $395/month
That's a difference of only $24/month. There are also lease acquisition fees, usually around $500-$700, that need to be factored in and are essentially pure profit to the manufacturer and/or dealer.
There are a variety of moving parts with lease calculations and each one can potentially change payments a fair amount. Any lease calculator should give you an accurate payment but you need to know money factor, residual, subsidies/incentives, etc.
