For 1, yes this is what they mean. You may have to format the drive, and use fdisk (a program in DOS). I assume what you plan to do is reinstall using the Gateway disk to the new harddrive. If so, you'll need to format the drive, set an active partition on the new drive. What I would do is put your boot disk (made by running add/remove programs in control panel) and make sure that you can boot off this disk and access your CDROM drive. Then format the new drive, with the new controller (I'd take out the old one). Make sure that you have any drivers for the new controller, for when you reinstall winblows 98. You may want to connect the new harddrive to the old controller until everything is reinstalled, then switch controllers. You'll need to use fdisk via the boot disk to set the newly formatted disk as the active partition.

This process will be easier if your Gateway disk is a complete OS disk that will format the drive for you. I'd try booting from the boot disk, with the new harddrive in there, then running the Gateway disk and see what options it gives you. I'm used to installing everything with upgrade OS disks, which is why the instructions above are so lengthy. However, I would still do one thing at a time. (1) take out old HD, install new HD; (2) intall OS via Gateway disk; (3) see if everything works; (3) switch controllers; (4) see if everything works; (5) add slave HD. If you do more than one thing at once, troubleshooting is a nightmare.
