I have not implemented a megasquirt setup, but have been on the MSEFI site quite a bit over time. As I understand it if you are using the stock distributor with a hall effect sensor and electronic module all you really need to do is use the hall effect for trigger to MS (I or II) and let the MS trigger the electronic module. You then also have the MSD connected as you normally would with a stock setup and it will actually be transparent to MS since all it will see is the electronic module.
There is some information on using the MSD on the megasquirt site (not MSEFI) that will go over wiring it in. If you go to megamanual.com/ms2 it will cover another way to wire it there.
