How do you dyno an automatic?

I have a 2004 9-5 Aero automatic. I tried dynoing it once and it did not do well. It seemed to be operating at a lower power level. The operator actually drove the car on the dyno and the first run the ESP system freaked out. We turned it off but the ABS system light kept flashing and power measurement at the wheels was below 200 at the wheels for all runs. All runs were done in 3rd gear and the interesting thing is that it almost seemed to shift while in 3rd gear or at least thats what it looked like on the dyno sheet. I am theorizing that the ECU is not getting a speed signal input that it wants so it is cutting power.
Any ideas?
