2 PSI with the APC valve unplugged is definitely too low - I don't recall the exact number but I think it's supposed to be 4.5 - 5. Because it's low with the APC valve disconnected, it's most likely a mechanical rather than electrical (APC) problem.

One thing to do is check for anywhere boost could leak out, from the turbo thru the intercooler to the intake manifold. I've seen cases where the rubber connectors had developed cracks that are very hard to find because they only open up under boost. One sign of a leak is loud hissing under boost, but it's kind of hard to judge when you don't have another car to compare to.

You also might try adjusting the wastegate rod in a turn or two - you're right to be concerned about adjusting it too far, but adjust a little and see what happens.

It's also possible the turbocharger could be failing. One sign of this is that it won't make boost until higher RPM. Try accelerating with the pedal to the floor from about 1500 RPM in 4th gear - you should see max boost by about 3000 RPM. If it doesn't hit max until higher it might be a turbo problem, although a leak or obstruction could also cause that symptom. If it hits max at a low RPM (< 2500) and stays there, that would point more to a wastegate issue.
