That dowel pin situation will not have any effect on vibrations. It is there to locate the motor mount to the engine properly, as well as to take some of the load off of the bolt. That being said, I know Nick T. makes a very pointed statement in the installation guide that the dowel pin and the female mating point on the engine bracket need to be in perfect condition. If everything holds you are ok, it's just a matter of whether or not it will fatigue and fail.
I know what you mean about it lining up. I've done this twice, and the ONLY thing that helps is the tapered threads on the end of the bolts. You still want to be careful (ie. don't drive them in with an pneumatics), but you can literally start them at an angle, and they will self-straighten, and pull the motor mount into place at the same time (I always bolt to the engine first, then to the chassis).
Like BTG88, your description of the vibration does not sound good. It introduces more vibration into the cabin (I too have the front engine mount and transmission mount from GS), but it definitely does not shake the interior. And it's imperceptible at any time but idle. My first thought is that it's related to your timing chain delete.... how confident are you that it was done properly?
