As WASSAAB said, put your $$ into suspension and tires, NOT the brakes. As long as you've got good fluid in the system, the stock brakes are plenty for autocrossing, where they won't get very hot.
Here's a strange suggestion that you may want to try. On my mostly-stock '86 SPG, I removed the front sway bar, leaving the stock rear bar in place. Body roll increased as expected, but the car's ability to accelerate in tight corners (like in an autocross) increased considerably. That's because without the bar more weight stayed on the inside wheel, so it could take more torque before breaking loose. It also reduces the car's tendency to understeer, and it will even oversteer when braking. This can be a good or bad thing depending on circumstances and your skill level!
