There are only two mechanical differences:
1. The lpt ECU only allows you to make a maximum of 6 lbs of boost, whereas the FPT allows closer to 1 atmosphere - 14.7 lbs
2. The lpt does not have the BPC solenoid & hoses.
You should be able to source these parts for $200-$300 from a junkyard. The ECU should be from another '96 ideally, but definitely from a '96 - '98 OBD 2 car. An Aero ECU will also work (I have the ECU from a '97 Aero in my '97 CS).
The Aero has a larger turbo and some stronger internals (conrods, etc.) than the CS and CSE; the latter two are the same in every way, apart from the items I mentioned in the first paragraph, and also the in dash boost gauge, which is located just above the fuel and temp. gages. There was a good write up on lpt to FPT conversion, including ECU swap, but it seemed to vanish off here. Try running a search on the 9000 board and the Perfromance board. If you don't come up with anything, let me know, I think I saved it when I printed it.
