MAF is only good for the total package, i.e. the average behaviour of all 4 cylinders. To optimize combustion on a cylinder by cylinder basis you need an in-cylinder signal. T5 cars had a MAF, but didn't have the ability to push each cylinder to its extreme, so T5 cars could not push the boost to dramatically higher limits in order to preserve torque like the T7 cars could.
You may be right in that the MAF is used as the primary variable and the power stroke phase of the ion current is used for fine tuning rather than the whole signal. that's the way most fuel injection works. The coarse variables determine the general setpoint and all the remaining sensors only do 10-15% adjustments to that main operating point. That's how limp-home works...it uses no sensor input other than MAF and timing.
