Trying to install the shifter in neutral is a bad idea. We used WIS very heavy when making our instructions and it should be engaged into fourth gear to make everything work very easy. If there is loud clunk noise then you could be hitting the reverse lock out lever that drops down under the shifter if the shift rod is in the shift linkage. If the shifter was made to long this could happen and inhibit gear selection. Did the shifter move freely when out of the car? If it did then I would have to assume that this is not the issue.
The alignment of the gears really does not change with the addition of the short shifter the throw in between the gears change, but the shift linkage stays the same. I would try installing it again but this time in fourth gear. I also know from first hand experiance that this can be a very frustrating install when things are not going your way.
