Hey Kooch,
Your impressions are correct. The pedal is feeling softer because of the larger pistons in the 9000 caliper. I am assuming you do not have ABS, because if you did, you should not experience any difference in pedal feel.

There is a trick to make your pedal feel better again. What you need to do to remove any extra "play" from the pedal is to adjust the brake booster rod. The rod needs to be lengthen to point of touching the master cylinder receptacle bottom when installed against the booster. Believe it or not, but a couple of millimeters can make a huge difference in pedal feel.

To make the adjustment, first removed the bolt from the coolant reservoir and the lift and move out of the way, leaving all lines attached. Second, unbolt and slide the brake mastercylinder off the brake booster. Third, brace a 2 x 4 between the drivers seat and brake pedal. Adjust drivers seat position to actuate the brake pedal enough so that the booster rod end is exposed. Fourth, you will see that on the end of the rod is an adjustable bolt. This bolt screws out counter clockwise to lengthen and clockwise to shorten. Gently yet firmly grip the rod with pliers to keep it from spinning and then with a wrench, turn the bolt counter clockwise. Only turn the bolt a couple of turns at a time and then slide the master cylinder back on to check if contact is being made with the bottom of the receptacle. fifth, check pedal feel and repeat process until satisfied with pedal feel. ***Warning*** make sure you do not over lengthen the rod to the point that the master cylinder is activating the brakes without actuating the pedal.
