I had a similar issue after meticulously reinstalling engine and all other "innards". I was too aggressive with the clutch adjustment screw and either the throw-out bearing or the fork hit the clutch plate. The clicking is probably a broken spring or something bent out of place. You might be able to peek through the vent cover on top of the bell housing and see the issue. Most likely you will need to remove the engine to resolve it. First you should try backing out the clutch adjustment..you might get lucky.
