Anthony,
it's quite painful to hear your transmission story. Even though it sounds like your rebuilder specialist may be competent and honest, I would not have gone the route you elected. It probably won't make you feel better, but for someone in the US willing to invest $3-4k, I would recommend the following actions from the time the transmission first died.
1. Go to a SAAB authorized dealer/service center, preferrably the one with the best reputation and sales volume in your area.
2. Buy a SAAB-factory rebuilt transmission. I may be off, but I believe these units go for $2-3k, and carry a component/labor warranty that would have fully covered the subsequent unfortunate bearing failure - at no additional cost to you.
Here are some part numbers for 9000 with B202-Turbo rebuilt transmissions: 1987, Type GAT4301, Part# 88 23 007 1988, Type GA74301, Part# 88 23 205 1989, Type GA74302, Part# 88 23 379 1989-1991, Type GA74303, Part# 88 23 478
3. Pay the dealer about $1k for labor required to remove/replace the tranny.
Few people would likely opt for this route, due to the bargain deals on used 9000 cars that can be found. Very nice '88 models are about $3k, and '90 models $4-5k. 2.3-liter models are generally $7-20k, depending on year. A nice '86 9000T 5-speed could be as low as $2k these days.
I would NEVER go to an independent transmission specialist that does not offer a full warranty comparable to that on the SAAB-rebuild. Even if this was available, the whole job would have to cost at least $1k less than the dealer quote to be competitive.
For those who mess around with DIY repair and have a garage to park/work in, a 9000 transmission removal/replacement can be accomplished over one full weekend without special/expensive tools or an engine hoist. The engine does not have to be removed from the vehicle. A hydraulic floor jack and some jackstands is as fancy as you need to get.
Best of luck.
