Actually, it's not SO bad, but could use some help. I have the exact same car as yours ('06 SC Aero). I replaced the separates in the dash with Boston Acoustic S3.5. Terribly easy to replace - takes about a half-hour per side, and it's only because of the wiring you have to do. They make a huge improvement in the high end. It seems like you are going with less quality to go to a coaxial, but it's definitely an upgrade!
I wouldn't bother with the center channel - too small difference, too big of a hassle to remove. Nor the rear hatch - it's just for "fill", not discernable music. If you insist, use the BA's again here.
Doors - get Infinity 6022si - they are the 2-ohm you need, and work well.
Sub in hatch floor - you can upgrade the amplifier and sub by using a line out converter on Amp2 for more powerful amp and use a better 10" sub in the enclosure. Dynamat is a good suggestion here, I plan to do this next Spring.
I would never EVER touch the head unit on the '06 and prior years, as others have noted. Good luck, for a few hundred bucks you could have a decent system.
