It comes to a point where it is difficult to guess anymore without taking a few readings here and there of what the many different sensors and such are doing.
Just to name a few odd balls that stumped me.
One had a severe misfire on cylinder #1 during hard acceleration. After a lot of testing, I found that the bolt for fuel injector rail was loose so at full turbo boost it allowed #1 injection to pop out of the intake manifold and then get sucked back in at deceleration leaving no traces whatsoever of what it was.
The other one with weak turbo boost, the customer found out later on about EVAP back flow valves between throttle body and turbo air intake pipe not closing properly messing the boost control valve.
In your case, it might have taken me awhile to find that CKP sensor since that is not a normal failure but when you have the car at hand and can look at certain things and rule out fuel pressure and such quickly, it is less time spent than brain storming over the internet.
