I assume you recalibrated after the install ?
As previously mentioned... if temp is set to hi, and both silver pipes into the heater core are hot (not warm), then it pretty much narrows the problem down to one of the 3 flapper configs involving the arm/linkage and stepping motors.
It's been a while since I worked on mine, which is a 2001... but I'm pretty certain the passenger side and rear vents are controlled by the same motor/flap, and the drivers side has its own motor/flap. The 3rd flap/motor is the one responsible for the overall temperature mix into the cabin, and that flap is on the drivers side, but it's corresponding motor is on the passenger side (not sure if its the upper or lower motor)..
In any case, if you're still not sure which flaps/motors are involved in your problem, then I might try disengaging the 2 stepping motors on the passenger side, and then try moving the flaps by hand on the drivers side.. to see if the temperature heats up... Or if you can see if the flaps are moving when changing the temp controls, without removing the motors, that would be ideal..
but before you go crazy.. make sure the 2 pipes are getting really hot .. entering and leaving the heater core.. to rule out issues with the bypass valve, thermostat, and heater core blockage.
