A few thoughts:
Your transmission has internal centering springs, so AFAIK there aren't any springs on the shift controller to worry about as far as centering goes. I didn't see any on the '88 parts car I stripped. External centering was discontinued in mid-'86.
If the internal centering springs in the transmission are OK then, with the rod from the shift controller disconnected from the shift rod on the transmission all you have to do is pull straight back on the shift rod on the transmission and it will click into 3rd.
For locating the rear bracket, you may want to temporarily bolt your new one on the back end of the shift controller and use the whole unit as the locating jig. Then tack weld the rear bracket onto the floor.
As far as aligning it when you have the whole thing sewn together goes, make sure that it's still in 3rd and otherwise follow the Townsend shifter alignment instructions for post-'86.5 C900s. You don't really need the special tool.
