I second the opinion that the brushes may be the source of the problem; It's not difficult to replace the alternator, but it is tedious and time consuming. Here's a link to the a well respected site re: replacement:

Have a look at the alternator while the engine is running - if it is wobbling around, the bushings are bad. Get these bushing, before you start since they are not easy to come by. A dealership may have them in stock, but otherwise you are going to have to order them.
If the bushings are bad, the wobble can lead to to the alternator going bad (wipes out its bearings, and screws up the Commutator.
Another source of problems is the ground. Because the alternator rests on two rubber bushings, there is a wire that connects the alternator to the block. It is difficult to see, but you'll find it if you look hard. Most of us run an extra ground - Mine is to the fueling rail (you'll see a grounding point towards the front of the rail.
Try the brushes and the ground first. You can do both without the hassle of removing the alternator and you'll look brilliant if this fixes the problem. Even if it does fix it, if the alternator wobbles and the bushings need replacement, that needs to be done ASAP before it kills the alternator.
