As Cmyles touched upon, non-turbo 1990 cars used LH2.4 running the 2.0 liter engine. '91/up non-turbo cars used LH2.4.2 running the 2.1 liter engine. As you've noticed, the 2.1 is considerably more torquey down low, and I find that makes it very fun for in-town driving.
The LH2.4 and LH2.4.2 harnesses are certainly not the same--as you've mentioned the MAF is different, but the throttle position sensor is different, as well as the idle control valve, which doesn't even use the same number of pins.
I'd be concerned that the fuel map in the LH2.4 box that was designed to rnu the '90 might not sufficiently fuel the larger engine, particularly in open loop mode (i.e. before the O2 sensor is hot enough to come online, and when the throttle is more than 3/4 open)... of course EZK can compensate somewhat for any knock caused by underfueling, but I'd be surprised if the EZK calibration is the same for the two engines considering the 2.1's higher compression ratio. The EZK boxes, however, should be easy enough to swap.
In case you're unaware, EZK is a Bosch system which does a bit of dynamic timing control on the non-turbos.
If it were me in your position and I were hell-bent on doing this swap, I would take the entire engine wiring harness and ECU with the engine, and I would research wiring diagrams to make sure the EZK pinout is compatible and, if so, swap the boxes.
