There is a good chance that inside the master cylinder, you have a swill of old brake fluid and water intrusion. The fluid turns black and acidic. The best way to clear that mess out is to either replace the master, or extract the piston -- there is a snap ring that retains the piston. If the piston shows great resistance to extract, then there is probably corrosion inside the bore.
Once you know the inside is clean, replace the fluid, open the bleed nut, and apply slight air pressure to the reservoir. It will spit and puke the rest of the cruddy fluid out of the bleed nipple, so you might trap the remnants of the ancient fluid. I try to drain that crap out before I connect the slave cylinder.
You can also backwards bleed the system, but if there is any funky fluid anywhere in the line, it ends up in the reservoir. Cmyles has a great way to bleed by forcing fluid into the bleed nipple, and then closing it. I would do that only if you know all the fluid in the system is clean and clear.
