It turned out the small wire was ready to come off its eyelet connector - it separated as soon as I removed it from the alternator for further testing. So I measured voltage on that wire with the ignition key on, and it was live. Then grounded the wire to test the battery light in the dash and it lights right up.
Then I installed another connector (spliced in with a length of wire) and everything now seems OK!
I don't know if this was the problem all along with the first alternator as the battery dash light was definitely working at that point. If so, it wasted a lot of time on my part plus cost Autozone a needless warranty claim. (Though from what I've read of parts store rebuilds they do tend to have a lot of rejects.)
The lesson here is check those connectors carefully, just because they LOOK good doesn't mean they're OK!
