When you remove the little stud to mount your aftermarket wheels, there still should be one bolt holding the rotor to the hub. And even if there isn't, you can always pick up more. I prefer this to using all studs. The only advantage of studs vs wheel bolts, is that it's easier to get the wheel back on. Of course this I believe is the reason the locating stud is there in the first place.. :)

Personally I have a gripe with studs, as one of them broke on my former car, a Honda, and to replace it, the entire hub and bearing had to come off to replace it. And on that car, the rotor is hydraulically pressed to the hub, when you take the hub off, the bearing falls out and cannot be reused, etc.. :) So, I'm my happier with bolts, I think they're a lot harder to break, and you only have one set of threads to keep clean and get straight, instead of three.

All that said, I don't see any reason why you couldn't take your set of aftermarket wheels and drill the proper size hole in them and keep your locating stud... though it might look weird if you have a style that doesn't have covered lug bolts.
