The shaft can not come all the way out of the transmission without a lot of work.
There is a connector piece with a rubber coupling that goes between the shifter shaft and the trans shaft. You will have to take apart the end close to the trans. The connector is attached to the shafts at each end with small tapered pins that are pressed in and held with nuts. They are hard to get out without damaging them. The way I do it is to loosen the nut about 1 turn, then slide a large nut or something over the other end of the pin. Put one jaw of the vise grips on the first nut and the other jaw on the other nut and squeeze. If you're careful it will pop the pin right out without damaging it.
I've never replaced that seal, so I can't help you there.
You will have to spend some time rolling around under the car, my least favorite place. : )
