Definitely buy used gear. A good online source is http://www.audiogon.com
At a $1k budget, you're unlikely to get everything of decent quality if you add a sub. A pair of floorstanders will give good bass quality, and you can always add a sub later (or build one yourself, they're not too bad to do).
For used speakers, I'd suggest brands like PSB, Paradigm, Energy, NHT. NAD, Adcom, Rotel, Onkyo, Denon are all very good amp brands that you'll get for a song used. I used to have a 35 watt/channel NAD amp that kicked butt. Don't fret too much about a lack of a sub output, since subs typically have their own crossovers or you can build one (a kit from Marchand Electronics is available and there are plans on the web) or buy one, like the Outlaw Audio ICBM (http://www.outlawaudio.com)
You may want to try to buy the main speakers in a line that includes matching center & rear channels in case you choose to go home theater with it down the line.
