I understand your concern. I haven't heard very much about those issues, but, then again, I probably haven't had my ear as close to the ground as you have. You may wish to visit (you probably have, but, what the hay?) fourtitude.com. It's an all-Audi website that has a lot of good resources.
Really, they're not all that complex. Just like anything else, it takes a little time to get used to the mechanics of the beast. Bentley Publishers makes a super good workshop manual for the TT. Also, Ross-Tech makes a cable and software package that enables you to 'plug the car in' to a normal Windows PC and do all of the dealer programming and diagnostics. I haven't used it, but, when used with the Bentley manual, I hear that you can do everything that the dealer can. The manual will run you $100, and the software and cable will run about $300.
Have you driven any yet?? I'd really like to hear your opinion. I have and I think they're outstanding.
