I've always wondered the same thing. Based on the my measurements the whole window should fit inside the door. About a month ago I had the door panel off to replace the masonite and took a look. The brackets at the bottom of the window that attach to the "snake" are mounted too low and they bottom out. Must have had a deadline when engineering the doors. The fix seemed pretty obvious. A look at the attachment on a set of spare Sonett III doors confirmed that the brackets were the main difference. The "snake" seems to be the same but runs through the handle mechanism and attaches to the door brace differently.
It might be possible to go that rout but I decided to go with just the bracket change which had a few of its own challenges. When I first put it back together the amount I gained at the bottom I lost at the top and could not shut the window. Came up with a fix and now the window drops about 1.25" farther than original and it closes all the way. I might be able get the rest with a little more mods but so far that 1.25" makes a big difference. No plans to do the other door. If your interested I coud email pictures.
