From my understanding there were complaints about the 6-speeds crunching between gears (especially from 1st to 2nd?). I have a 6-speed and can attest it's not the smoothest shifting car but it's not bad enough for me to complain.
Between the two cars you mention, the Arc and the Linear, the transmission is not biggest differentiation - it's the motor. As you may know, the Arc comes with the 210-hp motor (2.0T) while the Linear has the 175-hp motor (2.0t). That would be the deciding factor for me! I think the Arc is probably the best all around 9-3 because of the more powerful motor from the Aero but the softer suspension from the Linear (among other things).
Now, from my 2004 brochure, the Arc shows it has the 5-speed manual. As I recall, due to complaints or supplier issues, the 6-speed was not offered on the Arc for 2004 and 2005. So your best bet is to hold out for a 2004 or 2005 if you can. You also get that added benefit of a year into production and the possibility of fewer issues as the 2003s has a tendency to be buggy.
