Check the roll pins that connect the bell cranks to the tranny input shafts. I don't know if the set up on the 6 speed is similar to the 5 speed, but here is my experience:
I have a 2006 SC with a 5-speed and have experienced very similar symptoms as you have with difficulty shifting into certain gears, it seemed to come out of nowhere and got worse over time. I found each of the two shifting input shafts on the tranny have a roll pin that transfers rotation movement from bellcrank to input shaft (shift cables are attached to bellcranks). These pins crack and fail over time. On my car I have replaced them 3 times, car has 210,000 miles now. These pins have become part of preventative maintenance for me. I replace them about every 40k miles.
