I have just been dealing with this on my 2006 6-speed. My issue was downshifting to 2nd gear was hard, but it turns out for me the main issue was an alignment problem. I did also replace the plastic bushing on the "shift turret" below the battery box, which I think may be slightly different for the 5-speed. Is your the 6 or the 5? Is it "really stiff" to get in gear or is it instead hard to find the gear, does it go in when "jiggling around"? Downshifting harder than upshifting? Any grinding, popping out of gear, etc? And yes maybe it is your clutch not disengaging too? Maybe more input needed.
