This is all a guess but I think it's because turbos were more reliable, and smaller, and the decision was made a long time ago. The roots-type superchargers you see sticking out the tops of 60's musclecars have been around forever but were huge and extremely noisy.
Smaller, centrifgual superchargers have been around in stock applications since the 1930s, but they always ran into major reliability issues. As technology got better, you see them come and go more often in modern cars. (Corrado G60, GM 3800 supercharged, etc.) I don't know how solid the Mini's unit it, while the car is beloved for many reasons, 'reliable' isn't anywhere on the list. The other two engines I listed were also not considered terribly reliable (but fun!)
I also remember reading something about an old patent mucking things up until the 1980s.
Superchargers also make less boost, they're typically rated for 5 pounds or so, and if you drive them beyond their design capacity, 8psi. Certainly smoother as they're always working, but the turbo was a bigger bang for the size of the unit. (Example, the Aero is capable of something like 21psi if it needs it.)
