crazy problems

ok, i have a 99 9-5 wagon with a genuinesaab cold air intake. yesterday it practically flooded in my area and i had to go through this monsterous puddle. since the K&N filter is right at the bottom of the bumper, im assuming it sucked in some water, which shut my car off. i was stuck in the middle of this huge puddle trying to start it for about 5 to 10 minutes. i finally got it started, but everything after that is now 'spongy'. i have to push the brake pedal harder to stop, and it seems like the car isnt as fast anymore. i step on the gas, and it i dont think it has the response it had before i went through the huge puddle. what should i do to get everything back to normal?
