Bad idea driving through any puddles that big, especially with an open intake.
That said, you should immediately (as in right now, don't drive the car any more) change the engine and transmission oils, preferably twice each, especially if they look milky coming out, and bleed the brakes (or flush the system with new fluid - my preference). You probably got water in the intake tract, meaning inside the intercooler, so you may be dealing with residual effects for a little while unless you pull and drain it. You may also have drenched some electrical components, so make sure all of those are working and that you haven't blown any fuses. The connectors on these cars are pretty good at remaining water-tight, but there are no guarantees.
I wouldn't worry about bent con rods at this point. You would know if you bent them from the hellacious racket coming from your engine, if it would even start at all. But you may have contaminated the aforementioned fluids with water, which is bad enough. Is my approach a bit over-cautious? Perhaps, but that's exactly what I would do to my car if I drove it though a lake.
