Once you get the whole wretched mess apart, make it easy on yourself for the next time.
Put anti-seize on the flange on the axle hub where the new rotor mounts. This helps prevent the rotor from rusting itself into place. As others have noted, the rotor can be hard to break free if it is rusted in place. This trick makes it easier. I also put a thin skim of anti-seize on the mounting surface of the rotor, so there's protection on both surfaces.
Don't forget to use the stuff on the little torx screw, too!
Also, lube the caliper slides and the guide pins with brake grease and use the anti-squeal goop on the back of the pads.
Another trick (and generally good practice) is to clean up the sliding parts of the caliper with a wire brush. I use a wire wheel on my bench grinder for the outer frame and a wire wheel on my cordless drill for the inboard side of the caliper (which is attached to the brake line).
Use Loctite Blue on the bolts that hold the caliper to the car. And clean the threads on those bolts with the wire wheel. That helps the Loctite work better.
