rust repair not going as planned

So hubby is away at sea, and as a favor to him I decided to sand & paint the alarmingly-large rust spots that are developing on his 2000 9-5 wagon's sides. (in front of the rear wheel wells, just behind passenger doors).
My plan was to make this a "good" surprise! - but, gasp, now I have a 1/4" dia. hole to deal with. And obviously there's rust I can't reach behind the trim pieces.
I got two estimates for rust repair - one for about $600 from a place where the owner's Mercedes had mis-matching body pieces, and one estimate for $1200+ from a place whose work I trust. We'd like to drive it another 30k miles/3 years (currently at 90k), but $1200 (prob. more) seems like a lot to spend on bodywork for this car.
Are there any DIY options for filling this hole and smoothing out the metal around it? Fiberglass? Bondo? I'm game for anything, and I have about 3 weeks to work on it before DH returns home. Perhaps I can take a welding class at the local community college in time to get it done before he gets home!
