I just messed around with that piece last week helping a friend replace his wiper transmission. There are five white clips along the upper edge of the cowl that slip up and under the windshield glass. We found out the hard way that they break very easily if you don't use the utmost care in lifting the leading edge of the cowl and gently pulling it toward the front of the car so the clips slide out from under the glass. My bet is that the installer broke a clip or three.
What brand of windshield did they put in? It'll say in the bottom driver side corner. I would guess PPG or Pilkington. I've had both of them and never had any fitment issues, so it's most likely not a matter of the glass being thinner or different.
