The ABS module has never been plug and play.
Even the 99-01 has to be coded letting it know if it is a 4cyl or V6.
If you take a used one from a V6 and put it in a 4 cyl or vice versa, you will have the TCS light on all the time until you properly code it.
With the 02 and up you also need to be in ESP (in Tech 2) when doing the coding and not ABS or TCS option of the Tech 2 screen, otherwise it might screw up the coding.
But in your case, it should not loose the coding just like that unless they did a spare part programming and was inside the wrong screen at the time.
We just don't know the whole story. And since we don't know if you are dealing with a flaky ABS/ESP module (where everything is up in the air) I can't say.
