Engine compatibility

I am considering purchasing another 9-5. This one has engine problems and most likely will need to be replaced or rebuilt. It still runs apparently but has a knock, the owner has changed the main bearings but the knock is still there. He believes it need rod bearings, but who knows.
My question is which engines will work and what is the best option.
1) Will the 04 and later engine fit? There seems to be some difference according to the parts interchange.
2) I remember reading that a 9000 short block can be used by swapping the top half from the 9-5 engine. This appears to be a good option since the 9000 lower end seems to have less issues and they can be had for significantly less money. It is more work however.
What do you guys think?
