Auto trans re-install. What am I missing?

After spinning a crank bearing I decide to replace my 2.3L on my 2002 linear with a lower mileage engine. Took the power unit out through the top btw- no problem. Now I'm tryin to mate the auto trans back on the engine and I'm unsure of a few things-
1. The torque converter probably doesn't have much fluid in it at this point. Is it OK to re-install that way or is there some way to add fluid to it?
2. In trying to mount the engine with trans I got the slotted output shaft aligned with the trans tabs OK but there is resistance at about the last 1/4 - 1/8 inch before the flex plate meets the trans housing. Don't want to force it. Should the trans slide all the way flush with the flex plate without resistance? Seems if I'm that close the splined shafts must be aligned.
What a job but the body is close to perfect and my wife INSISTS (her car) that it be brought back to life. :0
I couldn't find any posts on the trans issue. Thanks in advance.
BTW- found an easy way to get that close fit driver side trans mount nut loose- box end and pry bar was a cinch vs. hammer on wrench method!
