What model year? age matters.
Moisture enters fluid at reservoir, it is vented to air. Master cylinder rusts, but where the cup seals wipe the metal, nothing normally builds up there. Then you do a brake job or bleed and press the petal to the floor and the cut seals get cut on rust deposits past the areas swept by the seals. Now you are heading for a total failure because when the petal move more than normal it gets more damage.
I always suggest placing a piece if 2x4 behind the brake petal to avoid such things during maintenance. And you can remove and renew fluid at the reservoir easily, frequently and inexpensively as preventative maintenance.
Air cannot get into a brake system during replacement of pads and rotors.
New pads can feel soft until the machined surface is bedded in and consolidated. Hopefully its something like that. But "twice the peddle went to the floor" sounds like a death sentence for the MC. Don't let this go and get into an accident.
