The filter will need to be changed. The filter did not allow any solids to get into the system. If water contamination, that can be dispersed with isopropyl alcohol [link]. After running a bit, things will be OK.
When the tank is put back and filled with fuel, they can energize the fuel pump and run it. That should circulate fuel through the fuel lines, fuel pressure regulator, fuel rail and return lines. If they can run the return line into a bucked to collect the flushed fuel from the lines, that can be kept out of the tank. I do not know the implications of blowing the lines clear or other mechanical approaches.
I do not expect that the pump will be damaged as it did not run long with the contaminated fuel. The injectors are not contaminated with solids and they will flush free very quickly.
You can pull the spark plugs and see if they are damp. They can be dried with a hot air blower etc. If they replace plugs, they may not appreciate that the Saab needs to have an exact plug, so stay on top of that and hopefully they do not bin the old ones. Cylinders may be damp, not really much that can be done about that, running will sort that out quickly. If they change the oil, you may want to know what they used.
