What sounds "horrible"? It's unlikely that the voice coil(s) are blown. You'd get buzzing. More likely is that the driver surround material has deteriorated, which can sound fluttering or almost rattling.
Some folks buy used OE speakers on Ebay. I have a pair I could sell you on the cheap if you really have a blown or degraded speaker.
If you're trying to just get more bass, just replacing the rear deck speakers isn't going to do it. I've tried two different aftermarket solutions. Both were not upgrades and were somewhat disappointing. You aren't going to find something at Best Buy, etc. that is a one-way driver with the same specs. What you can find is very close in impedance and much better driver materials with a stronger coil and a bigger magnet.
I've used Infinity Kappa series, which were a little pricey, but had very low impedance, excellent materials quality, and some of the deepest bass extension claimed for a mass market 6 x 9 speaker. Installed, the sound was tight and clean, but noticeably lower decibels (that's the result of the slightly higher impedance than the OE speakers). The lower bass extension, if it was there, was not noticeable. Unless you listen to pipe organ (or bass head) music, you don't need anything lower than 40 Hz. The next time I did this, I used Pioneer A Series based on the results of this head-to-head test: http://www.toptenreviews.com/home/auto/best-car-speakers/. The result--fine, but nothing to write home about. They were very inexpensive, though.
BTW, there's no issue with installing two-way or three-way 6 x 9s. The upper frequency range drivers won't be utilized because the OE amp only sends low bass frequencies to the rear deck speakers. The only alternative is to buy a component set with 6 x 9s, but this will be a lot more expensive, and as noted above, isn't going to make a meaningful difference.
