I've done this on two of my wagons.
Most recently, I used some 3M windshield (Link below) sealant of some kind. I think the first time I used some flexible silicon glue/sealer.
Remove 3rd brake light, apply the goop carefully, and let it dry with some pressure applied. I used packing tape stretched over a couple of blocks of wood with a towel rolled up where the contact was made with the light lens.
In both cases, the water would run inside the plastic window surround and drip onto the cargo cover at one end or the other.
