Do a search on youtube -> Saab 9-5 blend door you'll find a few videos so you can get a feel as to what's involved.

From what I recall on my 2001.. there are 2 stepping motors on the passenger side.. as you mention.. and one on the drivers side.. If you're getting hot air out of all the vents.. then its likely the blend door that controls the mixture of hot and cold air into the car.. If you're having problems just on the drivers side, or on the passenger side plus rear vents, then it's one of the other 2 motors/flaps or rods..

You cant turn those brass rods on the motor.. you need to remove the motor, which pulls out easily, then you can try moving the rods and see if they are broken or binding.. Its been a few years, but I also recall that once the motor is out , your can move the flap by hand. and get a feel if its binding. .and also see if that's the flap causing the problem.

If nothing is broken or binding, then check the 2 silver/aluminum pipes on the passenger side footwell..and see if they are both cold.. if not.. then you either have blockage or an air gap.. or the heater control valve could be stuck/broken... though it sounds like you're pretty certain its an issue with the flap/rod or stepping motor.
